The flesh of a ripe cherry is not toxic, but the pit (stone) is dangerous on two fronts — cyanide release if crushed, and mechanical blockage if swallowed whole.

Amygdalin (cyanogenic glycoside)Cherry pits contain amygdalin, a cyanogenic glycoside that releases hydrogen cyanide when the pit is broken or chewed. Cyanide blocks cellular respiration by inhibiting cytochrome c oxidase. Whole pits also pose a real intestinal obstruction hazard, especially in small dogs.
